Thanks to GameInformer covering The Last of Us all month long, we now have a detailed background story of the The Last of Us and it's characters.
In a video with Naughty Dog's Game Director Bruce Straley and Creative Director Neil Druckman, they explain that how an infection broke out with military personnel setting up quarantine zones and how everything is now court-martialed. As for the setting, The Last of Us takes place 20 years after the infection broke out.
Straley and Druckman also go into detail about the game's environment, how they tried to make the environment look beautiful with the all the natural things (plants and animals) that has taken over cities during the post-apocalyptic world.
